I load up a creation tool from my laptop and chuck it into the PC to do a recovery. Strange then that I just kept getting errors.
What tool and what errors?
It is highly unlikely, improbable in the extreme, that some surge or glitch managed to wipe 2 drives, including the partitions, while leaving a 3rd untouched.
What were they used for before the upgrade? I assume one was a boot drive?

a fresh windows reboot isn't always a bad thing
Be certain that only the disk you intend to be the boot disk is connected when you do this. If not Windows is likely to put some of the system partitions on one of the other drives. That would cause you issues down the road.
